 Let's
 examine the ship:  In S1E2 "Water", we know that
 her life support
 is close to 100% efficient
 and that she can provide recycling services
 to smaller ships.  Also, we know from the same
 episode that she was
 designed to operate
 away from port and on her own for 2 years or more. 
  From Episode S1E1, "33", that the
 fleet has made 237 jumps since
 leaving the
 Colonies, each being 33 minutes apart over the span of about

 a week.  This points to either an extreme
 level of fuel efficiency for
 FTL travel and
 sublight travel, or that the fuel contains a level of
 energy that is several orders of magnitude
 greater than anything we have
 "today".  In fact, it wasn't
 until a few months later, in S1E10, "Hand
 Of God", that the fleet sees a fuel
 shortage.  After this episode where
 they
 "fill the tanks" and top off the two refinery
 ships, fuel never
 becomes an issue except
 when it's in reference to Vipers or Raptors
 being at the limit of their endurance.

 Galactic did have command
 facilities, I think they were shown in one or
 two episodes (IIRC, S1E10, "Hand Of
 God" was one and possibly S2E11
 "Resurrection Ship, Pt. 1" and
 possibly during the first four episodes
 of
 Season 3 when they were planning to return to New
 Caprica).  Either
 way, she had the
 facilities to manage the fleet.

 Ammo wise, they do manufacture their own 30mm
 rounds as shown in one of
 the later Season
 3 episodes, IIRC, where some of the pacifists who
 wanted to surrender to the Cylons sabotaged the
 production line.  Making
 larger caliber
 ammo would be possible given some of the ships in the
 fleet and IIRC, that was the consensus when the
 show was on the air. 
 Also, remember, they
 cleaned out Ragnar Anchorage before they left, so
 her magazines were filled to the brim at the
 very least.

 All in all, I
 just wish the MWP game hadn't sucked and that Traveller

 was an easier conversion for the tech.

Yeah, I agree...

And while the designers probably didn't envision using the ship to lead a somewhat ragtag fleet of refugee ships, it seems it probably was intended to  to command a fleet as well as be capable of self-sufficient long-term operation of same.
