If you are stationing a whole whack of major warships somewhere that could leave their maintenance as a big problem... you have some choices:
a) Have twice or three times as many and rotate them through distant yards
b) Find a place nearby to the problematic place and *build* a port sufficient to handle your remote upgrades/annual maintenance (or drop ship a pre-fab version and slap it up)
c) Upgrade a local starport (might be the cheapest)
d) Send mobile fleet repair and refit units with enough parts and engineering vessels to do the annual maintenance in the Op-space

As to Navy Yards having different staffing/limits:
a) I can see having part fab or stores of parts for most common military vessels of TLs commonly encountered
b) Maybe one to four yards per sector might have exceptional TLs to support visits from out-of-sector higher TL fleets (thinking of the fringes/frontiers here)
c) I can see mobile engineering support vessels that can do most refits in-situ at a slower rate than a port, but that may still be enough
d) Navy yards may not have TL limits in the same way, but they would still have limits to where they can draw employees from.... mass importation of workers may not be feasible (this isn't an 8 or even 24 hour flight).... and they may have size limits that reflect their normal locally assigned forces and when bigger response forces or quarantine forces are projected into their area, they can only handle a certain number of refits/repairs at any given time because that isn't their normal pace

Ports should strictly be the processing and movement of people and goods. Yards should be a different beast.

I also think yards maybe ought to have a maximum tonnage limit as well as a tech level limit for repairs and construction.

In CT there was a rule that annual maint could only be performed in a shipyard that was the same or higher TL than the ship.

ISTR but can't give a citation, that shipyards were restricted by there system's TL.

The annual maint issue came up on this list way back in the '90's when someone pointed out that the detachment of 'Tigress' class BB's (TL15) that enforce the RED ZONE imposed on the two Droyne systems in the Five Sisters subsector of the 'Marches, would have to travel way over to Glisten in order to get their annual maint.

It was suggested by someone that if a IN naval base was coincident with a shipyard then it should be capable of annual maint on ships of any TL.

The situation has never come upĀ  in my experience though.
