The 1st question is this is an imperial world? If so then the local
Status of Forces Agreement pretty much covers this. Frequently this
will cover minor things like customs, things like visas for active
duty members are covered. With problems like the orginal being kicked
to the military command and their liaison with the local government.
Often Local police will be supported by Military Police (Shore Patrol)
to help smooth over little hiccups involving Civil/Military relations.

Sidenote Captains are Senior Officers, as such they have both the
staff and connections with command staff to cover these sorts of
issues.
